What is the recommendation when replacing vault files in EAP 6 in domain mode ?

Issue

We are using the vault provided in EAP 6 and using the domain configuration. Is it acceptable to copy the encrypted files to the managed servers while the servers are running?
Is it possible to overwrite the vault files at runtime?
